Our Developers have identified the potential cause.
This issue is only effecting integrations that have "On Demand" turned on in their Shiptheory settings.
Customers have reported that changing "Download Fulfillments or Fulfillment Orders?" in their channel settings page from "fulfilment orders" to "fulfilments" has provided an acceptable temporary work-around. From there, items fulfilled in Shopify will enter Shiptheory. If you are unsure, please contact Support.
